I stumbled across a tool that helped me solve this. The tool that I downloaded from Microsoft is a plug-in for IE that lets you see everything in the DOM. I highly recommend it. Here is the URL:
Using the IEDevToolBar, I was able to see the CSS applied to each element of the menu and found that the root menu used a z-index of 30000. A simple search for 30000 in the .js file lead me to the line of code. I changed it to 300000 and now drop-down menus are in front of absolutely everything.
Problem solved!
